How do you have the P/Ss hooked together - internally? I'm not sure I fully understand your config.

I have a setup with one ATX and one AT. I'm using a relay (yeah - old tech) powered by the ATX to switch the AT on and off with the ATX. The power supplies each have their own power cords going into a shared power strip.

Also, on the power supplies, they probably need to each have some 5V and 12V load - ie I have Hard drives (SCSI) and a few fans on the AT, and on the ATX, the Mobo, cards, and fans. That way, each has an ample 5V and 12V load. (Otherwise the AT would sag in output voltage down to around 9-10V with nothing on the 5V line).

Now if on the other hand, it seems your ATX is acting up, I suggest stripping down the system to just use the ATX P/S and no peltier. If you still have problems then with 12V, replace that P/S.
