I do think you have the MOBO orientation wrong.

If you mount the MOBO on the flip out tray the PCI slots will naturally be in the middle of the back plate and the remaining connectors will be on the bottom.
I like the MAC G4 style flip down tray. You might need some seriously long IDE cables and ATX power cable extentions to be able to open and run the box. Cable routing will be very important.
