Actually, I think hyper-threading is optimized for folding. Everything I've read states that a hyper-threading cpu with two instances of folding@home has the best performance (read WU per day).
You can also set priority and cpu % usuage for each instance. The client versions running as a service seem to work the best. I hope this helps.

doing that; folding is getting 50% (25% on each cpu) and each prime95 is getting a varying portion of the remainder
