Pretty sure that's the only concern: if orientate it so that air bubbles could get trapped around the bearing or seal, then it could wear faster than normal.
So you could go for inlet down, providing you were extra diligent with bleeding and then remembered to give your case a tilt/shake (with pump off) every day to ensure any bubbles go somewhere else.
