Perhaps not pertinent, but...

1) Chlorine evaporates.
2) Tygon/vinyl tubing/etc. are porous.

- It may be that the evaporation of chlorine is slow enough to not affect the biocidal affects.
- It may be that the initial concentration of chlorine isn't enough to affect any parts of your system.
