I'll see if I can help. I went through something about the same but I was just trying to put in larger drives. I was also running Guardian OS v3.0.
Under the raid sets in the storage screen, can you click on the name of the raid set? Mine was named "md0". On the right side under Actions, there was a button for repair. Click on repair and it should bring that drive back into the set. It will have to restripe and it will read as a hot spare untill its done but it should come back online when the resync is done.
I guess another thing to ask, is the new drive that you've installed a similar capacity or larger than the old one? Does it also have similar drive characteristics as the old one ( rotational speed, access times, things like that )? If the specs are too differant, it may have an effect on overall performance. Just a thought.
