I personally prefer the submerged route. If you have room for a res big enough to hold the eheim, do it. This is my first NON-submerged setup, and I hate the pain of it. At least I have a big res in my loop, so my problems aren't as bad as a completely closed loop.

Maintenance is 200% easier with a submerged pump. i.e. filling and bleeding.
