It's not so much a matter of cooling the pump, as it is about getting a pump that doesn't require the extra cooling.

An Eheim will work very well, submerged or not.

A submerged pump will dissipate ALL of its heat in the water.

Some numbers...
I've seen written that the Eheim 1048 (in-line) will dissipate 7W of heat in the water (true???). Either way, the point is that if you're trying to cool a 70W CPU, then you just degraded the performance by 10%. It's a reality, and there isn't much we can do about it, except by staying away from submerged pumps.

On the other hand, if you use a very small submerged pump (probably because you have a space restriction), then it'll do very well.

An alternative to eliminate this factor, would be to run an air vacuum to circulate the water, but that's complicated and more likely to be very big.
