I'm using all Tygon tubing (thin-wall, but that shouldn't matter except to make it even easier to see through/see if it's absorbing anything) and when I filled the system it was distilled water + 3% water-wetter. After about 2 days of running all the fluid in the system was completly clear again, and the tubing was still clear as well. So I put a small amount more waterwetter into my fill-tube (which is my tiny res) and after about an hour of mixing (fill tube isn't part of the cooling loop) my system had a nice pink look again. I don't know where the first water-wetter went (or if it even did go somewhere, or just the color in it did), but I'm assuming that with all the copper surface area in my system and the very small volume of coolant, that I didn't have enough volume of waterwetter to coat/protect all of the surfaces from corrosion.
Anyways, no silicon in my setup, but I do seem to slowly lose waterwetter somewhere. The Tygon is still perfectly clear.
