You should have no probs with the HDD tray out of bottom. Put the pump there. As far as radiators go I would look at the Black Ice. Add a 120mm blowhole on the top, mount a Black Ice to that, and you're basically done. I would guess you could even leave the HDD cage down below if you picked up a small submersible pump and res like the aluminum one from DTek Una is using in the nanocube. Maybe fit it in the 3.5" cage or in the bottom 5.25....
