This has been one of my concerns as well. I have a supposedly good CPU cooler but get high temps for a computer which I can only put down to my lousy installation. Though I've tried remounting it a couple of times without things improving, so maybe it's the cooler afterall. However, in one of the links above BillA describes mounting methodology thoroughly. Following those guidelines should minimise the installation effect. It's a pain in the arse proceedure though so I doubt many follow it.
