The top plate dimples only purpose is to keep up the flow rate from what I can tell. The top does near 0 cooling. If the heat is getting that high you need to refigure yout desgin.
You can just use thicker base material and make the holes deeper to avoid the top peice. Lot easier to do the drilling once.
