Vinegar would work fine.

There's an OC article that recommended ketchup, but I don't see why you'd want to waste the tomatoe paste.

Simple Green & hot water 50/50 in a closed loop with the pump only.

Vineger & hot water 50/50 in a closed loop with the pump only.

You could use something more harsh if it's only copper, but I'd try one of those two first... in that order.

I can think of of several reasons... but we are not talking about school pranks here.

Hook up to a butane tank. Dan off "Dans Data(TM)" did something similar with his radiator... it seemed to work OK, though I would check up first (http://www.dansdata.com/burning.htm )

Toilet cleaner, the sort that removes limescale. Then on to citric acid: tomatoe sauce, lemon juice, ect. I never had much joy with vinegar, it removed the tarnish (green shit), but my rads inside STILL smells of vinegar after being used for six months!!! (I have a 'spilt water' patch on the carpet as proof! )...

one more question.....i'm going to try vinegar so would I just fill a bowl up with vinegar and rest the waterblock in or do put the vinegar in my reservoir and run it through my system?

Whatever is easier for you. Running it in the loop will also clean out the heatercore.
